OneNote files have ONE or ONETOC2 extension. The following information can help you troubleshoot ONE or ONETOC2 migrations.

Migrating files into a OneNote folder
Symptoms
When migrating files into a OneNote folder, you see this message:
The OneNote Notebook '{0}' contains files that will not be visible within the notebook. Those files may only be visible from the explorer view at the destination.
Details
This warning message occurs when you migrate a file into a OneNote folder that is not associated with OneNote.
Since clicking a OneNote folder opens the OneNote online editor, the file that is not associated with OneNote will not be visible in the notebook. The only way you will be able to see or access the file is by using the Explorer in the ShareGate migration tool.
Solution
Migrate the files that have extensions that are not ONE or ONETOC2 out of the OneNote folder, and into another folder within a document library that is visible to you.
Migrating a SharePoint folder that contains ONETOC2 files
Symptoms
When migrating a SharePoint folder that contains ONETOC2 files, the folder becomes a OneNote file at the destination.
Details
The destination SharePoint site interprets the source folder as a OneNote file at the destination because of the contained ONETOC2 files.
Solution
There are two possible solutions for this:
Solution 1
- Delete the destination folders that appear as OneNote files.
- Create the necessary folders at the destination.
- Migrate your content to these folders.
Solution 2
- Delete the destination folders that appear as OneNote files.
- Select Copy content only.
- In the Copy options, exclude the file type ONETOC2.
- Once the folders and files are in place, repeat steps (2) and (3) to migrate your ONETOC2 files.
